Fee-for-service

Fee-for-Service: Streamlined Mass Spectrometry Analysis

For users seeking a straightforward, user-driven mass spectrometry (MS) analysis without the complexities of a collaboration, our fee-for-service option is the perfect choice. This service is designed to provide users with rapid access to high-quality MS data, and acknowledgment of our funding source is the primary requirement for publication.

Service Setup

The fee-for-service option includes:

User-Driven MS Analysis: Users provide their sample following specific protocols that we provide. This includes protease treatment, in-gel or in-solution digest, and clean-up/desalting steps. Users must know the protein concentration of their sample, or we can evaluate it with a highly diluted sample.

Instrument: Samples are typically analyzed using the TripleTOF 6600. In cases where capacity or instrument issues arise, alternative instruments may be used.

Commercial Alternatives to Sample Preparation

For added convenience, users may consider commercial alternatives for sample preparation, such as Preomics or S-Trap, with associated costs. These options can streamline the process and are readily available.

Results and Cost

Upon analysis, users will receive the raw data file from the instrument. To obtain search results, users are required to:

Generate a peaklist file (.mgf or mzML format) using Proteowizard for Sciex or a Raw converter for Thermo data.

Search the peaklist against a proteome using online tools like Mascot, MaxQuant, or MsFragger.

Cost Structure

Sample Analysis: 400 kr per sample using 30-minute gradients.

Data Analysis: An additional fee of 750 kr per hour for data analysis services.

Acknowledgment Requirement

All publications resulting from data obtained through this service must acknowledge the infrastructure with the appropriate reference to the funding source (NNF grant).

Sample Prep protocols

Data analysis
